It will have an effect as velocity is the displacement of a body over time and a northward river flow can increase the displacement of a boat travelling to west which could be computed through pythagorean theorem. Theoretically, the hypotenuse must be the largest side and therefore larger than the westward only displacement therefore relatively higher velocity with a northward flow.
